This article aims to systematize and define the main challenges for the management of information technology in modern universities. In this aspect stands out research and thesis that the management of information technology in higher education institutions differ by a number of unique specificity than in classical companies, which are based on the unique combination of teaching, research and administrative activities within the university. The article is structured in two relatively distinct parts, at first do historical analysis and overview of the different aspects and stages of penetration of information technology in universities. The second part focuses on the real problems faced by universities from Balkan countries and presents the results of the first author of the international study "Challenges to the management of information technology in universities" (31.10-30.11.2016).
